You can manage this by creating custom scope channels for each material.
eg. You have a Scaley material and a stripy material. Create a custom FLOAT
channel for each, called Scales_scope and Stripes_scope. In your
materials, add a "Common Properties" shader and in each one add the Copy object
Scope=Copy( Scales_scope or Stripes_scope depending on material )
In the editor you can use Vertex painting and choose the custom channels,
painting where you do and do not want the materials applied.
